OK, a couple of questions for you:
1) Was the clutch you used a stock Toyota one, or any kind of aftermarket kit?
2) Was the flywheel machined?
3) Is the ECU throwing any trouble codes at all?
It sounds like your issue is either the clutch not being able to disengage fully (possible issue with aftermarket clutches being a fraction of a mm too thick/flywheel incorrectly surfaced), in order for it to pick a gear, or you have something wrong with the GSA itself.
It's also worth noting that after reinstalling everything, rotating the wheels a few turns by hand will help line everything up for the electronics to do their work (its part of the 'Parts Exchange' process to do this)
I don't want to go all techo right now, but if you can answer those three questions, it'll help :)
