usually a clutch friction relearn is pretty simple.

Warm the car up to full operating temp, drive off easily. shift though the gears one at a time then down shift though the gears one at a time. accelerating easily and decelerating easily. generally shift over 3000rpm

you really only go up to third gear then back. do this a few times and the ecu should learn the friction point.

Full ECU relearn is a different beast but should not be needed for a clutch swap.

2 hours in case there's multiple checks and relearns required maybe, they're just being on the safe side, if it took them even slightly over an hour, they'd probably just prefer to charge for two and get the job done properly.

$130 a hour to do that kinda stuff isn't out of the ordinary for a dealership. I usually get charged $110 for any work.

Yeah sure it's a lot of coin, but if they actually do good work and you are incapable of doing it yourself or don't have time, it's not such a bad option.
Try not to poo-poo on dealerships for wanting to run a business :P

a full relearn is not something you can do yourself, unless you have access to toyota's own diagnostic software. A general scan tool won't allow you to do anything like that.

I would say thats what they quoted you.

I know people who have changed clutches and done the friction relearn and its been fine. even myself. Just don't disconnect any of the actuators when you take the box out. You take the box out with the full hydralic pump and actuator still connected to it.

Ok that's good then cause I took the box off the old motor with the pump and replaced the clutch then put it on with a fresh machined flywheel on the new motor!
