First i would to start this post off with.....WOW!!! She is just amazing. Completely different car and she now goes as fast as she looks and the boost controller hasnt even been dialled in yet. I couldnt stop grinning and giggling; giddy as a school girl and the BOV alone appeals to the childish side of me. 
 
The gearbox is nice and tight to the point I'm not used to driving such a tight gearbox. The clutch is in good order too, feels like its a heavy duty clutch. She has been booked into MRC next Wednessday for a tune up, to get the boost controller setup and for a blue slip. 
 
Anyway it is not all good news. The ABS light now stays on which has me confused as i am sure that i didnt damage the speed sensors when putting them in the new hubs. The light stays on but i have no ABS. Then every now and again the light goes out and you can hear the ABS system doing its check and braking becomes difficult and has a shudder.  I thought possibly this may have something to do with the Turbo ECU as it has a wire for ABS but the NA did not and worked independently from ECU.
 
The other issue is that the rubber intercooler coupler that clamps to the throttle body keeps popping off under full boost. Ill try the a super clamp and see if it stays on. But what is interesting is the BOV worked correctly when the pipping came loose from the throttle body. But once put back together i was getting the compressor surge sound.

I think the ABS wire from the ECU is important to the ABS system.
Have a look in the BGB, it describes the (very simple) behaviour of the ABS wire from the ECU. I can't remember the exact behaviour, I just remember that it wasn't very complicated.

Thanks Rob. Ill give it a look. What i dont understand is that the NA ECU didnt have an ABS wire. So in theory nothing has changed by not having it hooked up to this ECU.

Ah yeah my bad. What I said is probably not relevant then, unless there was another wire from the ECU to the ABS (but not labelled as an ABS wire).
Have a look at the BGB anyway, try to find where the signal to the ABS light on the dash comes from.

I found this wiring diagram which i assume is relevant to all engines.
Pin 15 seems to travel to ECU for the 3sgte only. Other than that it doesnt seem to interact with the ECU at all for other engines.

Sure did and its all fine. I also check for codes and its just producing a solid ABS light which means there is a malfunction at the ECU which i find very hard to believe. I might try running this wire to the ECU and see if it makes a difference.

The final cost is dependent on the condition of the half cut and whether or not you can do the work yourself and where you can get it from. I know when i did a rebuilt NA motor; toyota quoted me 2k in labour for the engine drop/replace. So far for the halfcut it self was 4.2k delivered from WA. Then in parts which has included a rebuilt turbo, boost controller etc has equaled 2.4k. Since then i have stopped counting but im around the 7k point at the moment. I still have a tune up and blue slip/change of details bill to come yet. 
 
Im sure it can be done for a lot less but that is assuming the halfcut is pretty much in A1 condition or really you could just sell up and buy a good condition MR2 Turbo for the same price. Though the reason I stuck with my MR2 is because i know where mine is mechanically and i didnt want to buy into more problems.
