Gen 3 is logically a bit more powerful with a few better components, but once they're both mildly modified the differences don't matter as much. Its a nicer base to start from, but if you've got a gen 2 don't bother looking for parts from a gen 3, just go aftermarket and you'll be even better off.
The biggest drawback is the turbo, the CT26 definitely becomes a restriction. If you're lucky someone else will have already swapped on a CT20B :D
(FYI the CT20B just says 'Toyota' on the inlet)
