  If you can't plumb the complete injector unit (see pic)
into the new manifold post the throttle body properly,  best to block off the fuel line to it and not have it operational at all.

Failing that, as Mrskylighter says,  refit the old manifold, at least you'll have proper cold starting.

Yeap,
Ill just fabricate a hole big enough to put it in using the threaded hole that's drilled already then make a bracket up to fit it to. I think Is my best option or yeah remove it for the old manifold.

UPDATE;
So today I unbolted the manifold then attempted to drill out the hole I had the fuel line plumbed into but the hole wasn't even going into the manifold it was just there I would say for a braket or to bolt the manifold down to the head not to go Into the manifold at all so
I drilled the hole into the manifold then started going up sizes .5mm at a time until the injector fit finally at 8mm I had some luck it got perfectly
I bolted everything back together started the car checked for leaks there were none but just incase I
(for now) used selastic to seal it to avoid any air sneaking through

So got to keep the manifold and do a pretty decent custom job at the same time and the csi is still doing its job
Everyone's happy :) thanks to everyone for there input on this. Hopefully this can provide a guide if anyone else decides to do this..

It looks like you've just drilled a hole large enough to stick just the end of the CSI into it???
What you want to do is replicate a similar mounting method that the old manifold had. In the old setup the body of the injector was inside the manifold as well as the end.
And how have you secured the injector to the manifold? Have you just pushed it into the hole and are hoping it doesn't come out?
 
If it falls out and you don't realise there's a nice fire hazard.

That's exactly how far it was in the old manifold it goes all the way into the manifold ATM it's just in there won't drive it until a bracket is made up/ it's at least selastic it in.

But the only thing different on the old one it there's two screws either side of it..

Also there is no way it will come out because the metal fitting at the end of it that connects into the fuel line is pressed up against a bracket that looks like it connects to an engine mount/anchor point to get the engine out

It was a very tight squeeze.

Sorry mate completely understand what you meant by its just the end,
Will pilot out the hole more until the brass section fits, in sorry about that, but yeah then it should be fine :) thanks mrskylight

No worries mate. I'm only trying to help stop a potential engine bay fire.
On that, have you installed an extinguisher?
 
Every now and then an MR2 burns and everyone runs out and buys extinguishers. For about $30 its cheap insurance.
 
Most mount the bottle in front of the passenger seat where it can be reached easily in the event of a fire.

+1 for fitting a fire extinguisher.
About $30 for the 1KG type with metal mounting bracket.
I also fitted mine to a metal strip between the front passenger seat bolts.
If you mount it low it should not interfere with seat sliding forward.

Ahh yeap, I'm planning on getting one before Wakefield day,
