Why don't you report back with your findings on the tests myself and others have suggested? That way it will rule certain things out and people can make new suggestions.
Did you check the ecu capacitors?
Confirmed the circuit opening relay is functioning correctly?
Tried borrowing a known working ecu?
Tried borrowing a known working AFM?
Asked someone to test your ecu in a known working car (without any issues)?
You should be able to figure this quite quickly either swapping parts or performing tests from the BGB.
Takes time to write long winded explanations of what is happening. In this thread I have stated I tested opening relay and I have swap it to an other car, swap ECU with friends car and tried his in mine, as stated can not find an ECU with Late Model Gen 2 ECU. By the way this issue happen after the car was at crash repair place, I think the welding done on the car could have damaged the ECU, as I just remembered that the battery and ECU was not disconnected. I have not pull the ECU apart yet, and have no idea what to check on it anyway. I will get to opening up the ECU and look at anything obvious when time permits.

I know it can take time to explain the situation but everyone that replies to threads like these is committing time to helping (thinking about the problem, researching and making suggestions etc)
I think you previously mentioned that you tried another ecu but used a different part number. Possibly from an early gen 2 engine. That will never work as the ecu pin outs are different.
Have you thought about perhaps creating a new thread in "Help-Urgent!!!" and asking for help on the following from someone in your local area/state?
Tried borrowing a known working ecu with the correct part number?
Tried borrowing a known working AFM?
Asked someone to test your ecu in a known working car (without any issues)?
